Ah, yes the dilemna! This guy named Doug Wolfe made some freeware called ebook shelf. It's a good organizer. You can find the latest version here: http://199.222.140.231/ebookshelf/index.htm
Another thing that I use extensively is Notesbrowser. This program is great for research and organizing notes! There are 20 tabs on the side like chapters in a book. Each tab has six pages. Each page has various amounts of windows in it. What an organizer! Best of all it is free! Find it at notesbrowser.com
